Filters and 2-pass encoding second, should, video

This should be a newbie but I could't find any ans.. so here it goes:

If I want to do a two pass encoding, when should I add the filters? On the 1-pass or the 2-pass?

Both.

The first pass analyses the video. The second pass encodes the video. For the analysis to be accurate (and usable!), both passes must use the same filters and codec settings.
