Newbie problem with IFOEdit / IFOUpdate / CCE method logo, although, continue, original

I am trying to back up Moulin Rouge.  I have followed the guide and used Scenchap to the chapters.  I get a working set of VOBs from Scenarist, but then I put them back into the origianl folder ( i have to rename them as it is VTS 2 for thr main movie) run ifoupdate and update the ifos, but then it doesn't play back correctly.

The original plays the 20th Century Fox logo then goes to the menu.

My files play the logo, then continue with the movie (although the slider on WinDVD is at the end).  If you then try to fast forward, it will take you to the menu (strange!).
If you use the slider to skip through the movie, it stops the movie and goes to all those warning logos in different languages.  I've tried using Maestro and also different versions / setting of IFO Update, and exactly the same happens.

Sorry if this is a basic question, but this is the first one I've done!
